This is decided when you land in Japan, by the quarantine services. Airport security at your departure airport is a separate check.

Notifying animal quarantine before you travel

Notify the Animal Quarantine Service at the expected port of entry not less than 40 days before arrival in Japan.

If your dog or cat does not meet the requirements

A dog or cat that does not meet the import requirements is quarantined at a detention facility for the necessary period, up to 180 days, and the importer pays for care, feeding and all costs.
